In BoTW the main place was in the center of the island, and the three shrines were on the outskirts and I think you could do any them in any order, but ToTK made it so the shrines must be done in order, so why not put a nice short cut from the third shrine to the Temple of Time? The more interesting answer is that Spirit Tracks and, to a lesser extent BotW, represents the original version of how events went down.
